How do you respond to a customer who tells you "I shop at this location every week, and I am a loyal customer" when you have to enforce company policy regarding their paying with a temporary check or for any other reason?

Tell them that you are a loyal employee and must follow the company policies in order to remain one.
Well, maybe skip that part. Page the CSM to deal with them.
Make it clear that it's not your choice to enforce policy or not, but that it's not their fault either (even when it obviously is). Blame technology if you can.
"I know you shop here all the time, and thank you for that! Unfortunately these darn computers reject starter checks, the machine won't even take them".
"I can't do [blah blah blah] because of store policy, but would you like me to page a manager to see if they could allow an exception?"
