My sister works for Kroger like I do and she wears black skirts to work and she wears them at knee length, I would suppose that there would be a rule against them being to short.
Are black skirts still a dress-code option for women with the uniform shirts?

You'd be better off asking at the store you're working at. The dress code isn't the same for all Kroger stores across the U.S. Even the uniforms are different from one region to the next.
I am sure there are some women that choose not to wear pants. Some Christian women and I am sure there are some working at other Kroger stores that don't wear pants. There is a lady at my store she does not work Sundays never and as far as I know she wears a dress. I don't think Kroger can stop them for it being against their religion that would be discrimination.

From my retailing experience skirts are only authorized under religious dispensation, some faiths really hate their women in pants, so said females of said faiths get the approval for skirt wear (1st amendment rights and all)
If your religious convictions don't dictate your dress code it'll be pants only.
