I do not believe that is a normal thing to do, but I would not put it past them. With less customer traffic, I'm sure the AC isn't functioning to the same level as during the day.
On the rare occasions I work nightcrew, Our night crew manager turns up the AC to a comfortable temp during the summer nights and winter, he cranks up the heat. Because we all know that in Kroger land, Summer you bbn turn up the heat, and winter, you turn up the AC. So therefore, nightcrew management decides to help set things straight and teach Kroger the difference between summer and winter

They might have control on the settings, but do not physically monitor the stores temperature, they stores multiple thermostats do that. If you look in the managers office or break room you will find a large gum sized box on the ceiling or a wall. But I would think most stores AC do not run like it does in the day, as the sun isn't out and humans are not causing the store to heat up. You also have to think, the AC isn't set for people doing consent lifting and sweating, as what occurs with stocking of shelves.
